It would be a huge travesty of justice if someone who has been in just 2 slam finals in the last 2 years,and has hardly won any masters in the last 2 years,becomes no.1 in the world.One more reason why the rankings mean nothing.Djokovic and Nadal are the best 2 players in the world with almost total domination of the slams and masters for the past few years.So with Nadal out with injury,there is no dispute that Djokovic should be No.1.

Ok, you are right about Fede being in just 2 slam finals in the last 3 years... just now checked his stats.
Don't forget its the achievements of a 30 age person... lets see what Nadal achieves after two years, when he is 30 .

Rankings are based on the past 1 yr performances and not past 2 or 3 yrs. So your claim that Federer hasn't won much in the past 2 or 3 yrs doesn't matter. He has the most wins and also most top 10 victories this season.
Federer came close to claiming the # 1 spot because this season he has 2 masters title, 3 masters finals, 1 GS final, 2 ATP 500 titles. Points don't lie about the true talent.
You also say "ranking mean nothing"... it sounds like the story of sour grapes. I respect the ranking system and accept Fede is the #2 at the moment and Nadal is #3. The unluckily injured Nadal may not even get to the # 2 spot for more than a year.
